Cancer immunotherapy has demonstrated significant clinical activity in many cancers. The mechanism by which these treatments work in patients is not fully elucidated. Nevertheless, T-cells represent a crucial component of the adaptive immune system that is thought to play a significant role in anti-tumoral immunity. The part of the T-cell responsible for antigen-specific recognition is the T-cell receptor (TCR). The diversity and dynamics of T-cells that exist in an individual’s TCR repertoire remains unknown. Next generation sequencing (NGS) of the TCRs can be used as a platform to quantitate T cell clonotypes. However, currently there is no established analysis pipeline to track and examine the dynamic nature of the TCR repertoire.
The ?D analysis pipeline is the advanced analysis of TCR repertoires after primary sequences extraction from raw sequencing reads. It integrates not only the various repertoire diversity measures and commonly used approaches to the repertoire analysis but also our newly proposed PDIS approach and modified DEseq method for high-throughput sequencing data. The pipeline has proven its utility in recent research studies. We believe that the establishment of this analysis pipeline will provide researchers with a guideline and parameters to consider for future studies using NGS-based TCR repertoire profiling.
